I don't know about Seguro Popular, but IMSS does offer flu shots. You would need to have IMSS insurance. No appointments are given; it's just a matter of waiting in line, probably for at least an hour.
Flu shots are also available, in theory, at the Secretar?a de Salud, near Cantador. I checked a week or so ago, however, and they were out of the stuff, with no idea when they'd get more.

Today IMSS had flu vaccine. I didn't have to wait at all. The nurse told me some days many more people come. The hour doesn't to matter.
